At the moment, there's no way to do this through the interface. 

For some sales channels like Shopify, you can simply remove Trunk from within your shop's admin area and the sales channel will automatically become inactive. 

Otherwise, please reach out to support and we can deactivate or remove/delete a sales channel for you!
