It's possible that tracking isn't enabled for those items. Tracking must be enabled for stock levels to decrement properly whenever there is an order for that item. Otherwise, the stock level never changes and nothing is synced.

To enable tracking, scroll down to the variations section for an item.

Clicking on the Stock should bring up a dialog window where you'll see the option to enable tracking.
